基于RNA-Seq测序的濒危植物井冈山杜鹃转录组特征分析

Transcriptome Characteristics of Endangered Plant Rhododendron jingangshanicum Tam based on RNA-Seq Analysis

  • 摘要: 井冈山杜鹃(Rhododendron jingangshanicum Tam)为高山特有观赏植物,具有较高的观赏和应用价值,因生境破坏和人为干扰面临生存威胁。为探究其对环境适应的分子基础,沿海拔梯度(1068—1787 m)采集样本进行转录组测序。组装获得230768条Unigene,其中55.23%(127455条)在NR数据库获得注释,51605条和48401条分别获得GO和KEGG注释。功能分析显示,植物-病原菌互作、MAPK信号通路和氧化磷酸化等通路显著富集。差异表达分析共鉴定34714个DEGs,其中RJ1345 vs RJ1504和RJ1068 vs RJ1787组均表现出高转录组变化,而RJ1504 vs RJ1682组DEGs显著较少(1385个),提示基因表达对海拔的响应呈现非线性特征。转录因子家族共预测2906个转录因子,bHLH(9.87%)和MYB-related(8.01%)家族成员最多。SSR分析检测到67541个位点,以A/T(43.59%)和AG/CT(34.31%)重复为主。研究结果丰富了井冈山杜鹃的基因信息,可为后续遗传多样性分析和遗传资源保护策略的制定提供参考。

     

    Abstract: Rhododendron jingangshanicum Tam is an alpine ornamental plant with high ornamental and application value.It faces survival threats due to habitat destruction and human disturbance.In order to explore the molecular basis of environmental adaptation and thereby enhance the conservation and effective utilization of the germplasm resources.In this study,we performed transcriptome sequencing of R.jingangshanicum Tam samples along an elevational gradient(1068—1787 m).A total of 230768 Unigenes were assembled,of which 55.23%(127455)were annotated in the NR database,51605 and 48401 were annotated by GO and KEGG databases,respectively.Functional analysis showed that plant-pathogen interactions,MAPK signaling and oxidative phosphorylation were significantly enriched.A total of 34714 DEGs were identified by differential expression analysis.Among them,RJ1345 vs RJ1504 and RJ1068 vs RJ1787 showed high transcriptome variations,while RJ1504 vs RJ1682 showed significantly fewer DEGs(1385),suggesting that the response of gene expression to elevation showed non-linear characteristics.A total of 2906 transcription factors were predicted in the transcription factor family,bHLH(9.87%)and MYB-related(8.01%)family members were the most.A total of 67541 SSR sites were detected by SSR locus analysis,mainly A/T(43.59%)and AG/CT(34.31%)repeats.The results of this study enriched the genetic information of R.jingangshanicum Tam,and provided a theoretical basis for the subsequent research on the analysis of species genetic diversity and the formulation of effective genetic resource protection strategies.
